You can use the microscope to make the microscopic world look like a 3 dimensional model or like an x-ray diagram, whichever is the most useful. Reality is somewhere in between. The 3-D model makes what is transparent look solid so things seem to vanish when the go below the (actually) transparent surface. The x-ray diagram presents detail in lines and dots, but without a sense of a real organism or object.
